I'm trying to organize my programs list, and I was wondering if I could manually create new folders in there and move things in there, or would that screw everything up?

Yes, you can create new folders in the Start Menu. I usually create a folder for games and another folder for work-type programs (word processor, spreadsheet, etc.).
You can edit the folders by clicking on the start menu, right-clicking on "All Programs" and choosing "Open All users" near the bottom of the menu. It's the standard Windows folder view, so creating new folders and navigating through them is the same. This way allows you to delete several folders at once, if you want. If you have a lot of folders that you're going to get rid of, it's less tedious than deleting them all on the Start Menu one at a time.
You can also just rename existing folders directly on the Start Menu by right-clicking and choosing "Rename", moving everything around, and deleting the excess folders one at a time as you go. That's how I usually do it when I first set up my computer.
