Depends on the situation, right?
If guards are bullrushing some VIP that you need to protect, killing them all off should benefit you. If you're racing to disable a self-destruct command eight rooms away, taking the time to fight all the guards instead of rushing past them probably should hurt your cause.
By explaining the context ("we've got to get to this location QUICKLY!"), you will give the player an indication about whether they should "look for trouble" or not.
And if you have scripted event battles, you will very likely be able to offer the player a way to avoid battling.
In most cases, if there's a game over for missing the deadline, you want to make it pretty generous. Go ahead and add in an extra reward (if it makes sense) for finishing it really quickly, but make simple "success" require a less stringent time limit.
