I've never been one to construct stories that involve existing characters in existing worlds that involve newly invented characters and shenanigans. I think a good deal of fanfiction is stupid.
"But Dee," you may ask, "Isn't that First Fairy Tale game you were working on considered fanfiction?" That's where you're wrong. Although FiFaTa is heavily influenced by the Final Fantasy series, it's set on an origional universe that reminds you of classic ones without being a "cut and paste" duplicate, with characters inspiried by, but not straight-up copying, classic Final Fantasy characters.
I call this "Spiritual Homage". Instead of hacking into an existing canon and injecting it with your fan ideas, you should invent your own version of the world you love, with its own rules. Let your imagination run wild.
