we have a list of the worst so why not the best?
name them and tell why they shine.
my vote goes for citan from xenogears. the character was strait up awesome in every way; good background story, excellent playable character, memorable, the mystery that surrounds him is well placed.
honorable seconds include:
garr from bof3: interesting character with believable story, very useful in combat, looked well designed.
cid from ff7: loved his trash talk, enjoyed his background story, he was perhaps one of the top most useful characters in that game.
locke: two hawkeyes - need i say more? extremely well developed character, very likable.
jessica from dq8: the best female character ive ever seen in an rpg, voice acting really sealed the deal here, she was even funny, and could handle her self well in battle.
orlandu: despite him being the most outrageous imbalance in any game ive played, i enjoyed him as a playable character. his story didnt seam to be overly great, but his skills and character style made him stay on my winning team.
krellian (sp?) from xenogears: you never get to play as him but he deserves his own mention. through the game i found his character to be well detailed and interesting, quite believable *** SPOILERS ***
especially in the final fmv where he is facing oblivion.

baltheir and fran: easily my favorite "couple" in an rpg. funny, well made, very refreshing dialog, completely stole the show in ff12.
viki from all suikoden's: the char was not always the most useful but defiantly enjoyed it none the less.
george prime from suikoden 5: well done character plot wise, very likable.
Gremio from suikoden 1: was a great character, nice story and so on.
lavitz from ledgend of dragoon: i liked the char but i cant remember why.
