I loved the mask sidequest in the Legend of Zelda, Ocarina of Time. I don't know why, exactly but it was just fun.
The factory in Rogue Galaxy was pretty cool, if you managed to get into it. Really creative. I liked the Insectron Tournament too.
I can think of one of worst sidequests, Blitzball in FFX @.@ Not only do I hate sports games, but Blitzball just sucked really, really, really bad.

Final Fantasy VI's sidequest involving Cyan.
<Spoiler Warning up ahead!>
When Cyan was forced to confront Wrexsoul for the latter part of his soul. I was moved by how the death of his wife and child greatly affected his ability to fight. I liked how you entered his soul and fought his demons. And after winning, his Swordtech is maxed out to the ultimate potential.
And, I also like the last part of Cyan's quest when he had to tell the truth about the boyfriend of the woman in Maranda. "Look to the future--you have so much life left to live."

I remember that side-quest as if it were yesterday.

My favorite is the Lighthouse sidequest in Xenogears, because
SPOILERS!!!
not only did you get a mini-dungeon with some great items (and Big Joe's history!!) but if you brought Emeraldas you unlocked a great cutscene that explained a significant portion of the game's backstory and actually were able to improve Emeraldas' stats.

Insectron ****** me off, because the rewards for it were pathetic. A single run through a Rank could take 45 minutes or more, and for what? i personaly enjoyed the sushi making sidequest in bof3, the music was awsome too.
others include the iron chef game in suikoden 2, chocobo racing and raising for ff7, and others which i cant pinpoint.
of course the sujestions mentioned already are also good sidequests.

I liked the Fairy village sidequest and fishing in BoF3.BoF3 had damn good fishing.
I'm kinda liking hunting marks in FFXII.
I'm not sure you could call it a 'sidequest', but the time trials in SotC are neat.
Card battles in FFVIII. And of course the Omega Weapon and Ultima Weapon were hella worth it.
Chocobo Hot and Cold in FFIX was nice.
So was Blitzball in FFX, but I got into it waaaay too late in the game.
FFXI is nothing but sidequests, and I'm still able to stand getting through them. I guess that counts as liking it.
FIghting Sephiroth in KH was epic. Sorta....and that's why.
